Rune dust is obtained by siphoning a runesphere in the Runespan. After a runesphere has been destroyed you can cash in all of your dust with the pure energy left by the runesphere for a large amount of Runecrafting experience.
You gain 10 Runecrafting experience for every dust you have. You can only have a max of 1000 dust a day.
